Post subject:  Is there a reason for calculating shadows in skinning.shader

I was wondering why the shadows are calculated in the skinning shader for forward shading, I removed it from this but left it in during the light material and it works. Am I just being blind to a problem or have I actually found an optimisation?

You are using deferred shading, right? So the LIGHTING context in the skinning shader is not used at all. The samples have combined shaders that work for forward and deferred shading.
